I direct the dancers with qualifiers like "those who can" (no phantom) and "everybody" (dance with the phantom if you have to). I use directional stuff "the boy facing out turn back" "everybody holding a right hand" do something.
I call several contra triples. (Those of you familiar with some of the older dances may remember a square dance figure in which one couple leads to the right for a "duck and dive" - a sequence of dive thrus - one of my contras uses that figure.)

[From Al Brozek]--------------------------------------------------------Have couples stand in a 'U' formation, that is, couples in 4th, 3rd, and 2nd square positions. I told them that they would NOT be working with a ghost couple. A 'rule' that I made up was that when they were facing out where a couple was supposed to be, they should CalTw automatically. With this setup, when I would call something like S-SqTh4. Gent 4 and lady 2 would end up facing couple 3 ready to do some 2-couple figures. Gent 2 and lady 4 would end facing out where couple 1 would have been--if there had been a couple 1--and they would then automatically CalTw and wait. When I finished my 2 couple figures, I'd have one of these couples move across the square to the 2 people who were in #1 position (gent 2, lady 4) and do more 2 couple stuff.

You could do the same thing with the sides if you used some landmark in the room.
